The right tool makes it simple. Put the pedal in a vise axle threads up with some wood to protect the blocks or use old crappy blocks to be safer. Thread the bar on there and spin to more easily see the runout at the top and bend accordingly until it spins true.

Others just use an old crank as a tool and that works fine albeit a little harder to tell where and how much to correct it.
 
I’ve got a set of pedal thread taps. Shouldn’t be hard at all to “make” that tool. I’ll give it a shot.

That is a superior tool there....this technique has worked very well for me using an old bent crank, but you have to unscrew the crank to check runout...not with that long straight tool though..
