Rebuilding an old wheelset

I ran into a problem with the back wheel. Relaced it, cross 3, over-over-under, and correct as per the video here, same as the front wheel etc. I am tightening it down with same number of turns per spoke, and the hub is still somewhat loose. Problem is, the spokes are starting to stick out where the rim strip will be. They now seem too long and I am afraid they will puncture the tube. Some of them are a good 3-4 mm past the nipple and the wheel still is not tight. The ND Model D hub is symmetric, spoke length same on each side. Only difference-- when I took it apart, the lacing was cross 3, over-over-over. Does going under a spoke make that much difference?
 
Sounds like the rear was laced four cross. Are you using the same spokes, hub and rim? Did you see how it was laced originally?

Same spokes, rim, and hub. Gave it a look, thought it was a 3 cross, outside-outside-outside, which I thought at the time was unusual. Perhaps I was wrong. Does this pic show the pattern?

No way can I tell from that picture! What's outside outside outside mean? If all is original before tear down then it was most likely laced 4 cross.

I am thinking it was 4 cross, yes. I meant over over over. I guess I missed the last cross. I will rebuild it, and thank you!
 
Question. Are the rims the same profile? Looks like the rear is a higher drop center, but it could be the photo.

Same rims front and rear?
